Hi Radek,
Can you put up a test page with the new menu so I can see what's happening? It sounds like the call for the menu files is incorrect, but without seeing a page I can't tell. I tried the other link but it still has the old menu.

The information about how to do this is HERE if you are entitled to a free license. Information about getting a license is HERE
As to the 'spaces' do you mean the separator lines? If so, you need to add this code below where you have the border defined
separatorcolor="#000000";
separatorsize=1;
The effects are not visible in any browser but Internet Explorer, the overfilter/outfilter uses IE transitions and filters which is proprietary to IE, uses active x I believe.
As for margins, you don't have any margin code listed in the menu. If you mean the padding, it may look different because of the font size in the particular browser. You have font size set to 75%, that means it will be 75% of whatever the default size is in the browser. If you want them the same, you need to change that percentage to a fixed size. For example: fontsize="12px";
Hope that helps. You should now post in the version 5 support forum, if you have any more questions. I am splitting this topic and moving this part up there.
The menu looks very nice. I like that, very simple and yet elegant design
