doctype problems

When I add a doctype (eg 4.01 transitional) I cannot get my horizontal menu to look the same in NN (4X) and IE(5,6). It seems that the menu item padding is read differently in the different browsers when I specify the doctype. When I don't, the menu is the same length in both browsers. Is there any way to keep my doctype specs?
